Just by look at this results, the highest noise is around 66kHz, which is the swiching freq. I don't know the components in the EMI filter, but in general if you deal with low freq noise you probably need to use bigger DM choke. If you can let me know your power level and you EMI design, I probably can have more specific recommendation.
